Definitely have to go to Tokyo at least once. You could spend days just visiting various district of Tokyo since its so big. But if you want something more of a traditional Japan experience try going to small town, get away from the hustle and bustle of the big city. I enjoyed Akita alot, even though its very small. Something about the small town apeals to me. But Kyoto is nice. Big city, but very traditional.

Go somewhere in Okinawa man. Tropical weather and awesomeness. Cities are cool, but I'd always pick to get off the track and into the towns and villages.
